1.3. How samples are annotated
1. General

Because the primary focus of CanGEM is on data mining studies, we are trying to use controlled vocabularies for describing the samples whenever possible.

To describe the topographical and morphological attributes of the cancer, chapter 3 (Neoplasms) of The International Classification of Diseases and Related Health Problems (ICD-10) and The International Classification of Disease for Oncology (ICD-O-3) are used.

The TNM classification is used to describe the size and spread of the tumor. It uses three values to describe the primary tumor (T), and its spread to lymh nodes (N) and more distant parts of the body (M).

The following categories of the eVOC Ontology are also used: developmental stage, pathology, anatomical system, treatment, tissue preparation and cell type. The eVOC Ontology is a set of orthogonal ontologies designed for annotating gene expression libraries.

Information is also collected about exposure to environmental risk factors.
